The letter to Dmitry Medvedev was hand delivered in Moscow last month.
It was designed to exploit Russia's influence on Tehran, which derives from its trade ties and assistance for Iran's civilian nuclear programme.
"It's almost saying to them, put up or shut up," a senior administration official told the New York Times. "It's not that the Russians get to say, 'We'll try and therefore you have to suspend.' It says the threat has to go away."
The letter was a reply to one sent by Mr Medvedev soon after Mr Obama's Jan 20 inauguration, and fits into his administration's promise to start almost from scratch in many of its bilateral relations.
Mr Obama and his aides have earlier given strong signals that the interceptor shields in Poland and the Czech Republic might not be delayed because they were not ready.
Moscow regards the proposal as an affront to its national security, though the Bush administration insisted the shields were designed to protect European allies from Iranian long-range missiles. The dispute has strained relations between the former Cold War rivals, amid rising dissatisfaction in Washington with how Vladimir Putin, formerly president and now prime minister, has steered the country back towards authoritarianism.
Mr Medvedev, his hand-picked successor, said in a recent interview that he would like to discuss the missile issue with Mr Obama at the G20 meeting in London on April 2, though an agreement is unlikely by then.
Robert Gates, the US defence secretary, drew a clear link between the missile defence plan and Iran's missile ambitions at a Nato meeting in Cracow ten days ago.
The US and its western allies are convinced Iran is bent on building a nuclear weapon. Adm Mike Mullen, the senior US military commander, said at the weekend that Tehran possessed enough enriched uranium for one bomb.
